I think long term getting rid of carpets and having a durable, easy to clean, non slip waterproof flooring put in is the way to go, at least in rooms where there is repeated soiling.

It is much more hygienic and low maintenance and protects the floorboards underneath from getting soaked with urine which cannot be doing them any good even if the carpet itself doesn't reek.
